How Qui-Gon Jinn Spoke to Yoda in Revenge of the Sith - Star Wars Explained

At the very end of Star Wars Revenge of the Sith, Master Yoda is visited by Qui-Gon Jinn during his meditation in a deleted scene that never made the final film. The scene was written in the script (can be found online) and in the novelization. The scene was later digitally inserted in the clone wars however it doesn't have the same feeling and confuses the timeline. If Yoda spoke to Qui-Gon before this, then he would have told him sooner in the films just like in the animated series.
